Milotic
Rampardos
I don't know any Gen5 pokemons though.

Kanto: Charizard.

Johto: CYNDAQUIL!!

Hoenn: Castform.

Sinnoh: Riolu.

Unova: Cobalion.

When I say butterfree is my favorite gen 1 pokemon, I haven't included Pikachu and Snorlax, my favorite pokemon that transpire generations.
