The story lines are very "slightly" different, not enough to make it a large difference though. The main difference between games of the same generation is that there are different pokemon you can catch in them. I suggest you check what pokemon are in each and make a decision based on which game's pokemon you like the best.

It depends... if you are not planning to get the two games, you should check first which game has more pokemons that you like... Although you can still get them in GTS.
